Zehn Jahre vor Eureka Seven ereignete sich das große Erdbeben, das auch als „The First Summer of Love“ bekannt ist. Nachdem Rentons Vater im Zuge dieser Katastrophe zu Tode kam, ging der 14-Jährige in einer Grenzstadt von Bellforest auf die Militärschule der United Federation of Predgio Towers. Doch sein eintöniger Alltag wird jäh unterbrochen, als eines Tages Nirvash, der älteste Mecha der Welt, vor ihm auftaucht. Die Pilotin stellt sich als ein mysteriöses Mädchen mit dem Namen Eureka heraus. Nun ist die Zeit gekommen, dass die Menschheit auf die ihr nicht unähnlichen Scub Coral trifft.
