Naoko war eine der ersten Angestellten bei NERV und half bei der Entwicklung der Evangelions mit. Sie konstruierte außerdem die drei Supercomputer MAGI. Diese empfand sie sich selbst nach, indem die 3 parallel agierenden Computer mit künstlicher Intelligenz jeweils ihre Rolle als Wissenschaftlerin, als Mutter und als Frau repräsentieren. Ihre Tochter Ritsuko Akagi führt ihre Arbeit später fort, da sie ebenfalls ein ausgeprägtes wissenschaftliches Talent aufweist. Naoko hatte eine heimliche Affäre mit Gendo Ikari, von dem sie sich jedoch mit der Zeit ausgenutzt fühlte.
