Die Handlung von Mitsuboshi Colors findet an einem bestimmten Ort eines bestimmten Parks im Ueno-Gebiet von Tokio statt. An diesem Ort steht die geheime Basis der Gerechtigkeitsorganisation, genannt „Colors“. Die drei Grundschülerinnen Yui, Sacchan und Kotoha führen die „Colors“ an.
