Lost Universe se centra en la pelea entre las fuerzas de la luz y de la oscuridad, representadas por nuestros protagonistas (Kane Blueriver, Canal Vorfeed y Millennium Feria Nocturne o Milly) y sus enemigos (Nightmare, Stargazer & Co.). En este universo alterno hubo una civilización antigua que creo los Lost Ships, los cuales se alimentan de la energía psy que sólo seres especiales pueden manejar. Kane tiene en su poder el Sword Breaker, un Lost Ship muy especial herencia de su abuela (con Canal incluida). Ellos son Trouble Contractors, lo cual quiere decir que toman trabajos extraños y peligrosos. Lost Universe podría definirse en pocas palabras como un crossover entre Slayers y Star Wars.
