Sora to Umi no Aida spielt im Jahr 20XX in Onomichi, Hiroshima, wo die Fische aus dem Meer verschwunden sind und nur noch Wale im Ozean leben. Das Ministerium für Fischerei beschließt jedoch, riesige, experimentelle Fisch-Tanks im Weltraum aufzubauen, woraufhin die „Onomichi Universums Fischerei Union“ gegründet wurde, um Fischer auf ihre Aufgaben als „Weltraumfischer“ vorzubereiten. Weibliche Fischer sind dabei am gefragtesten, da diese das gleichberechtigte Arbeitsrecht für Männer und Frauen stärken können. Die Geschichte konzentriert sich dabei auf sechs Mädchen, die ebenfalls das Ziel verfolgen, „Weltraumfischerinnen“ zu werden.
