Ein Junge konnte mit Hilfe einer geheimnisvollen Armbanduhr Youkai, eine Art Geister, kontrollieren. Doch als er die Schwelle zum Erwachsenenalter überschritt, verlor er die Fähigkeit, Youkai zu sehen und die Uhr geriet in Vergessenheit.

30 Jahre später tritt ein schicksalhafter Tag ein: Ein Komet nähert sich der Erde und kurz darauf bricht der Youkai-Virus Onimaro aus, mit welchem Menschen infiziert werden, die böswillige Absichten hegen. Nur derjenige, der von der Youkai Watch auserwählt wurde, kann die Menschheit aus ihrer Krise herausführen und das Gleichgewicht zwischen Mensch und Youkai wiederherstellen.
