Der einst wohlhabende Planet Bio wird durch einen Weltkrieg zerstört, der als Höhepunkt im Streit über die Verwendung einer wissenschaftlichen Entdeckung namens Bio Particles ausgebrochen ist. Die Planet-Bio-Friedensallianz, die versucht hat, Bio-Partikel für friedliche Zwecke zu nutzen, sendet den riesigen Roboter Bio Robo und einen Hilfsroboter namens Peebo, um die gleiche Tragödie auf der Erde zu verhindern.
Bio Robo kommt im Japan des 15. Jahrhunderts an und verabreicht fünf jungen Menschen eine Dosis Bio-Partikel. Fünf Jahrhunderte später werden Peebo und Bio Robo die Nachfahren dieser mit Bio-Teilchen infundierten Personen zum Bioman-Team wählen, um die Erde vor der New Empire Gear zu schützen, einer Organisation, die vom verrückten Wissenschaftler Doctor Man geleitet wird.
